We've found the best and cheapest way to get to San Salvador is to fly into Nassau, Bahamas and then hop on a "puddle jumper" flight from Bahamas Air to San Salvador which takes about 45 minutes. There is one daily flight to San Salvador from Nassau and two on Saturday these are subject to change so check with Bahamas Air for scheduling and pricing. http://up.bahamasair.com/.

Many major airlines fly into Nassau. Spirit Airlines does have a flight from Fort Lauderdale/Miami directly to San Sal on Saturdays although it's a bit pricey.
